Depends; What genre (as in fantasy/sci-fi/historical etc) and what platform?
Starcraft 1 and Warcraft 3, I believe, are still quite heavily played online/multiplayer, but they're PC only.

Waiting for Starcraft 2 would probably be your best choice (unless you're into this new "revamped" C&C game that was just released and has trampled over the entirety of C&C legacy up to this point) because there's no denying it's MP is gonna take over and hold for years to come.
Other than that, you have DoW 2 and SupCom 2 (I guess, although the original is going even stronger), but those aren't really your conventional RTSs of old (I've no idea who got the idea first, but someone had it in his head that RTS as a genre had to become fast paced and a twitch fest so... yeah, RTSs have changed when compared to the old days)..

World in Conflict is my all time favourite RTS. EndWar is also really great.

Personaly I prefer the former as it has Basebuilding and more factions.

Supreme Commander, steep learning curves. Multiplayer can be a little difficult to set up. But once done you have access to 100's of mods and maps and units. And lots of multiplayer fun awaits.
Although the not so good Supreme Commander 2 is likely to have more players, but you can still find lots of players playing Fordged Alliance (the expansion).
End War is good too. Although it's not a ture RTS BattleStations Pacific is very fun.
The C&C games arn't that good in my opinion.

RUSE is great and open beta on Steam atm worth a try and nothing to lose

StarCraft is a must-buy along with Total War. And Company of Heroes too. If you even consider yourself a fan of the RTS genre, you NEED to pick it up. It's absolutely one of the best games I've played. And the lack of love for Age of Empires and Age of Mythology is disappointing. classic, incredible games, even if AoM's expansion ended up with Atlantians being uber-OP. Get Dawn of War too. I suggest Dark Crusade. It adds the Necrons and the Tau and has the best campaign in the game. DoW in general is pretty awesome, especially with the Firestorm Over Kronus mod.
Oh yeah, before I forget: Sins of a Solar Empire. This is a game you will NOT regret. It's bloody amazing, and the slickest 4X/RTS hybrid I've seen yet (Total War does this too, though SoSE merges them better, IMO).

Warcraft III has been my favorite, even moreso than Starcraft. If you get into it, however, be prepared to lose. The game is old, and being so, it's full of veterans, so the learning curve will be steep.
If you're looking for recent rts' then maybe Suprem Commander 2? I dunno, from what I hear it's been hit by the "mainstream" virus but then again, the first one was really really complicated so it may not be a bad thing.

You should wait for StarCraft 2, that game will be awesome.
I'd recommend Total War. I got the set as a gift up until Napoleon, which I haven't played yet. But I can vouch for Medieval 2 to Empires. Empires is completely awesome. I've conquered just about everything except for India and some smaller countries; and since I have some land access agreements with them, I'm slowly positioning my armies for a simultaneous take over of every region. Going to be OSSUM.
- There are some GREAT mods for all the Total War titles. There's a Lord of the Rings mod for Medieval 2 Kingdoms that far outdoes EA's BFME series. Also vanilla Medieval is also fun to play, especially because you can pimp out your princesses to other suitors.
Supreme Commander is also good, all the titles. SupCom 2 is a lot easier though, there are less redundant units and buildings... And it's newer and therefore shiny.

I don't really care for Empire, but Napoleon is pretty great. If you're gonna get a Total War title I recommend getting Medieval 2 first.

I do not get all the hate for SupCom2. It plays almost the same. Research taking the place of tech 1 and 2 stuff and it actually gives a incentive to get into the fight. I guess many are of the thought that tediousness and redunancy = difficulty. It is one of the few games I played regularly online and it was always a race to tech 3 and experimentals. I do miss the variety in units but then in sup com every unit has its place on the battle field and is not regulated to being just fodder. Also SupCom2 plays almost exactly like SupCom1 online and all and all is less of a drain on your system then the first. I can play SupCom2 maxed out but that never even crossed my mind with SupCom1.

Rise of Nations (especially gold edition cause it had US marines and they kicked ass. no im not american im australian). Also try Age of Empires 3

Company of Heroes, despite glaring balance issues its still the best RTS game I have ever played.
