Shepard kills people, does that make him bad then?
That is the worst justification for Cerberus I have ever heard. Shepard kills mercs, criminals, and threats to the entire galaxy. Cerberus feed an entire colony and squad of alliance soldiers to a thresher maw, and then injected acid into the blood of the only known survivor. Shepard doesn't do anything like that.
Yes, but Cerberus had nothing to do with Feros or that incident on that other planet. The Thorian creepers we see at there base are the ones they got. We have no proof that those mercs at that exogeni base where Cerberus, it's made clear they work for Exogeni.
The group that bought and experimented on the creepers was Cerberus. Nothing you say changes that. And I don't get why you're even trying to deny Cerberus involvement here. This is one of their few actions that appears to have some purpose. It was a spectacular failure, but it had purpose.

I don't question Cerberus' motives, I question their competence. I've yet to see a single Cerberus project that hasn't spun wildly out of control and blown up in their faces. Even the Lazarus project fails spectacularly if you take Shepard down the Paragon path. If Cerberus is humanity, then humanity is royally screwed.
This is why I can't trust them with the base. It's not because of what I think they are going to do with it is wrong, it's because what they try to do with it will fail and lead to their demise.
