A few things that don't seem to add up came to my mind. Not sure if at least one of these has been mentioned before. Note that I'm not hating on anything, I'm just curious if there's any reason for this.

First. If one chooses the Alliance fleet not the help the Destiny Ascension, wouldn't the Geth fleet swarming around it still be a problem once they get inside the Citadel to battle Sovereign? In fact, the Geth ships could just surround the Alliance ships inside the citadel's arms and pick them off from a distance. This doesn't happen in the game, but it would make sense for it to happen. Where did those Geth ships go after destroying the Ascension? Did they just float around there?

Second. Why did the Alliance fleet get inside the Citadel's arms? Not only that, but remain stationary firing at Sovereign? That seems to be the dumbest thing one could do at the situation. If you choose to save the Ascension, the Geth ships wouldn't be a problem, but why not stay and fire from a distance when the wards are open anyways. That would at least give them room to maneuver when Sovereign fires at them. According to the Codex, as well as common sense, there's no reason to get that close to each other in space combat. And wouldn't the heat generated by the Citadel, Sovereign and everything else be a problem for the Alliance ships?

1) Likely reason was that the both the Citadel Fleet and Geth already suffered heavy casualties at that point.

2) I would think that they wanted to get a clear shot on Sovereign. Having 5 gigantic arms in your way wasn't really helpful. They were stationary because they didn't observe retaliation from Sovereign, until it started roasting.

However, I'm only trying to give reason to things that are not there. I bet the real reason was that ships flying into the citadel was more dramatic and Sovereign roasting a speeding cruiser was harder to animate.

Actually, one thing that was on my mind was why did Sovereign plan to attack in such a manner? He had 50 000 years to find out that the control panel was right at the top of the citadel tower. Heck, the reapers were the ones that constructed the citadel, how would he not know where the central control panel was? After he got Saren's help, why did he even need to find the Conduit? He could just use Saren's Spectre status(before events of ME1) to take the funky elevator up the tower, shoot the council in their face while his hidden Geth(that got by noveria security) take over the tower. I bet Sovereign was going "oh ****" (assuming it was clueless about the prothean counter-measure) when it discovered the Conduit was merely a mass relay to the base of the citadel tower.
