As a counter-argument to the "friend of my friend is my enemy": What if Cerberus is WW2 Russia and the Reapers are **** Germany? For me, "good" and "bad" depends on what side you're on and what your viewpoints are, not necessarily inherent on the entities involved.

"Evil is a point of view" as Palpatine would say? The Red Army exercised inexcusable behavior towards innocent German people, so I'd say that for these war crimes (and many others) they're just as bad as the Third Reich.  Both sides commited awful crimes, but the Red Army itself was more brutal than the German Wehrmacht.  The leadership of **** Germany was most at fault, and their hate crimes towards the Jewish people are inexcusable, but in Russia's case the entire Red Army was responsible.  So there ya go.  A people, or organization as a whole cannot be entirely evil.  There are always good people involved.  Although Cerberus has many questionable actions (see Hades' Dogs in ME1) they are able to provide some redemption in ME2.  The Illusive Man is still a neutral personality at best, but Miranda and Jacob prove to be good people.

If you're a paragon she rejects the Illusive Man to side with Shepard destroying the Reaper Production Facility.  Good in the end.  Jack is just a maniac who hates everyone.

Jack has issues and trauma. Miranda has one "issue" and a complete lack of morals or regard for life, in addition to the standard racist  "loyalist" Cerberus-for-life package.
