EDIT: and too elaborate further:

Don't get me wrong!
Mass Effect is probably my favorite game (series).
It's just that about no one has heard of it in Belgium

Because you've systematically wiped out and sacrificed everyone that could have been your ally in the final fight

Err, I agree. That's why my Shepard will have just about every ally possible (except an ungenophaged krogan, if applicable). I'm not talking about renegade vs. paragon. I go almost pure paragon on things more important than trash talking someone that's about to get shot. I'm talking about the VS being a complete tool and sticking their fingers in their ears, screaming "LALALALALALALALA I CAN'T HEAR YOU" because Shepard is stomaching Cerberus for the sake of fighting an infinitely greater evil.

And yet, he doesn't do a very good job explaining that, does he? Just insists that he would 'only be doing this for the righ reasons'. Well guess what genius? In the real world, people don't blindly follow one man, in the belief that he doesn't owe anyone a detailed explanation for why the f*ck he's working with extremists.

You must've picked some odd dialogue options. And assumed everyone else did the same. Shepard explained just fine. As soon as the word "Cerberus" came up, they stomped off in a hissy fit, "did you ever think Cerberus might be behind the missing colonies?" The only dialogue issue was that Shepard couldn't fire back "Yes, they spent billions of credits to bring me back to trick me into fighting their own other soldiers just for giggles. That's brainmeltingly retarded, Ash/Kaiden. You should be ashamed of yourself." Really, the fact that the Collectors left the VS behind proves they do have some taste.
So, the way the military works, a commanding officer doesn't owe some random soldier like Ashley or Kaiden an explanation on orders. I wonder what the most powerful man in the Alliance is doing...

I picked the dialogue options that suited whether I was playing Paragon or Renegade. And the VS's response was understandble on both tracks. In the ME universe, Cerberus is Al-Qaeda mixed with Aperture Science. Let me remind you, Cerberus regularly kidnaps and kills Alliance soldiers. It might not even be Shepard, just a clone. The VS can't be sure. Stomp? I'm pretty sure they just walked away, angry, but still just walking away.
Shepard doesn't give any reasonable responses to any character in the game about why he's working for Cerberus. We have a saying in Philosophy, no truth is self-evident. Everything we say has to be explained beyond a reasonable shadow of a doubt, otherwise we have no ground to stand on. Shepard just says 'Collecters, derp, Cerberus, derp, Reapers, derp, right reasons, derp'. Even his argument with Tali consists of "Yeah, but you can trust me, not Cerberus, despite the fact that me being with Cerberus is why you don't really trust me at the moment." Unlike Garrus and Tali, Ash/Kaidan actually hav'e the backbone to say, 'This doesn't wash, cya later'.
What you think you know about the military is false (and Shepard's techinichally not even in the Alliance anymore). Ash/Kaidan aren't grunts. One is a high ranking NCO on a fast-tracked career path, and the other is a senior officer. Both are candidates for the Spectres. Shepard owed them a detailed explanation about what the Collectors were up to, the details of his plan to stop them, and THEN he could have brought up Cerberus, something along the lines of 'Well, I know this may come as a shock, but due to lack of funding from the Council and Alliance, I need to work with these guys for a while.'
Anderson isn't the most powerful man in the Alliance. Even as a Councillor, he's still only the most powerful human on the Citadel. The powerbrokers of the Alliance are the ones in the Alliance parliament. I believe Anderson was informed about Shepard's revival, but saw fit to keep that information under lock and key. Again, that's retardation of the highest order. At least mentioning it to the VS might have made them aware of what was about to happen.
We're done here.

- Cerberus is like Al-Qaeda? Is that because Cerberus is a group of religious nuts who blow up buildings and boats, or because you just wanted the emotional whallop of comparing them to an organization that attacked New York in recent memory regardless of its validity?
- And let me remind you, the Reapers regularly kill EVERYTHING. They're going to come and kill trillions of people for the who knows how many thousandth time. That is not just an infinitely greater threat, it's a unifying one. All the other bad guys (aside from the heretic geth for obvious reasons) will generally be willing to join the fight against the Reapers because, shockingly enough, they don't want to see all intelligent life wiped out either. Therefor it's perfectly understandable for Cerberus to help if they understand the Reaper threat.
- "They brought me back from the dead to stop the Collectors, who are working for the Reapers, from abducting colonies" wasn't a reasonable explanation? Seems pretty damn reasonable to me. The VS knows Shepard died, and there's no reason to doubt Cerberus is who brought him back because why lie about that. They also know the Collectors are abducting colonies because, you know, they just saw it happen first hand. The only part that could have any real doubt is whether they're working for the Reapers. And that's assuming they didn't see all the husks. Not that it matters, since it was too late to talk about that as they were already in "Cerberus? TRAITOR!" mode.
- Whatever we think about military operations is irrelevant I suppose, since the Alliance is a fictional military existing only in ME and thus the laws of our militaries aren't applicable. But the fact that the Normandy crew didn't know why they were really going to Eden Prime in the first place shows that command IS allowed to keep its secrets. And I never said Shepard was still Alliance, I said that whole "everyone owes me the whole truth" bit doesn't fly in the military. Especially on covert assignments. You know, like the one the VS was on in Horizon?
- Councilor Anderson is the most powerful human alive. I don't know where exactly he stands in the Alliance military except "high" but as a member of the Citadel Council, he's the most powerful human alive without question.
- A clone doesn't have the original's memories. Confirming Shepard's identity would be as simple as asking a private question... like how Shepard mentioned the geth data to convince Tali.
- Read the email they send if you were in a romance. You're just grasping at straws. There's not even a hint that they thought Shepard was a clone... and Tali and Garrus have no backbone? /facepalm
