I'm at the point in Awakenings where I have to choose to defend either the Keep or Amaranthine.

I have the Keep fully upgraded, and had planned on saving the City.

What are the pros/cons of each? I've read comflicting statements on whether the Keep falls or not if you are not there.

If you have all the upgrades for the Keep and close the entrances from the Deep Roads, the Keep will stand. But the limited information you receive after defending the city, will have you believing the Keep has fallen. The Codex will also say the Keep has fallen. The Keep will have a skull and crossbones on it, thereby preventing your return.

After you defeat Mother you will learn in the epilogue that the Keep survived and what happen to your companions.

If you do not get all the upgrades and close the entrances from the Deep Roads the outcome will be different.
