Not to come off as an utter clueless idiot, but how do you do this?
Do you just take the first autosave and modify that, or do you have to do it from scratch?
I've never gotten the latter to work right, and my copy of ME1 has randomly decided to crash every ten minutes making a full playthrough impossible at this point.

The editor says something like "changing these settings will only work if you start a new game". So I assume you have to do a NG+, basically.

the easiest is to start a NG with an ME1 import. at the first opportunity to save, do so.
run the editor and go to the Raw tab, down to 4. Plot: End Game State and choose Lived to Fight Again.
go do all your ME1 plot changes (and any cosmetic changes to your morph) etc and save it, then NG with that as an ME2 import.
