Cuz they wanted Shepard...a lot more than the rest of the crew. Shep coulda been hiding under his bed lol but they looked and he wasn't there...then, disappointed, he went for Boo. The collector grasped his hands around the glass of his cage with a smile, then noticed Boo was smiling at him.

*PURGING SYSTEMS NOW*

Collector sucked out the airlock and Boo's cage is locked down tightly.

Or maybe EDI just killed the majority of them, and when Shepard came back the crew made a sweep and popped any stragglers in the head. How about that?
