I always assumed they just went down into the floor like the table when you talk to TIM, and they could pop up whenever you wanted to brief everyone.

Well remember there wouldn't be a lot of room for chairs to go... the whole room changes in order to allow Shepard to contact TIM, however this is the future, I mean they could have just used chairs with wheels

That's because Shepard's not big on meetings. Considering his / her experience with the council / politicians who do *NOTHING* but talk, and that he's military, he just wants to get these things over and done with, and doesn't think any meeting will last more then 5 - 10 minutes.
