They never had a chance, the central nervous system of their society was wiped out before they even knew anything was going on.  Sure they would try to fight, and their Ilos plan was a very successful dying move, but they were never going to win.

Almost like someone planned for that to happen

Some have theorized that they were conquerors, but I don't believe that. They left humans alone, despite our awesome planet.

When the reapers attacked the protheans, they had the advantage of being able to get into the galaxy through the citadel and then destroying the prothean civilization with their own information and technology stored there. We've already prevented them from using the citadel, so we're a little better off.

And then they got 50,000 years of suffering, slavery, and violation of their very being as a reward.

I had always assumed they were just the dominant ones at the time. There are plenty of ruins around that may or may have not been Prothean.

I still think they were conquerors.  You kill the people that can challenge you, you don't go out and hunt all gorillas to extinction.  That's what humans would have been to protheans.

In the ME universe, with 15 or so races becoming sapient in 50k years, I can't see 1 popping up in the prior 50k.
