Shepard probably picked up all kinds of cleanliness-based habits after cementing his relationship with Tali.

Washes his hands more often. Installed one of those crazy decontamination showers. Bought serious disinfectant for the Cabin and for his showers. Installed one of those decontamination units in that space between the elevator and the Cabin door.

You know, you're probably right. I wouldn't go as far a 'germaphobic' but he's probably much more aware of his cleaning habits now than he was before.
