Let's imagine Xen isn't someone "in the way of peace", rather, both the geth and quarians don't trust eachother, mutual peace IS NOT AN OPTION.
Rather:
1. You go in, full force, and destroy the geth, retaking Rannoch and allowing the quarians to maintain their civilian population. The quarians will join you, the salvage will help build more ships and repair those lost. The geth are destroyed, perhaps small pockets remain.
2. Xen turns them into mindless husks, tools. You will have a full fighting force consisting of quarians and mobile platforms/warships.
3. Xen makes them obedient like the Heretics planned. You will have a full fighting force consisting of quarians and "geth".
4. You have the quarians remain at the fleet, the geth will join you in your fight, the quarians will flee for the civilians' sake. (Except for a few soldiers and ships, perhaps)

Them being indoctrinated would explain why they weren't kidnapped by the Collectors when they were the first ones to be stung by the seeker swarm on Horizon.
