Council knows Reapers exist, they have to keep up appearances to not cause panic. In ME3 Reapers will be eminent and Council will "light the signal fires" and get the support the council races.
On the Presidium in ME2 someone said if you decline the Council's offer to make you a spectre, Tali tells you "we have to work together Shepard", so I need to save the council again and see what's up. Gotta do what Tali says afterall, eh?
The meeting was in private they can say what they want, they dont mind saying shep is with cerberus.
Maybe they have to keep the information secret from Anderson or Cerberus themselves.
I imagine they don't want Shepard to get the impression that the Council still thinks the Reapers are real or even thinks that the public should know, or even Shepard should know. They're being stubborn and likely hiding something. but really, it's a plot element. The game would be vastly different, it seems, if the Council actually helped Shepard against the Reapers.
If they believed Shepard after he first told them about the Reapers, you'd think everyone would be informed. Then it would seem like all of the Citadel and Illium and major cities would be in an uproar. Instead we have to have this oblivious state of mind amongst the people. It makes for a better story. Tali, Garrus, and Wrex trusting you which would make them "rogue" is more interesting than "oh you're right, you do everything right".
