Actually yeah, you do have a point there. Shepard is a smart guy.. he's going to realize that the only way the quarians will ever get Rannoch back is through peace with the geth. Any other alternative is going to end up very bad for the quarians. If anything, he'll want to convince the quarians more than he needs to convince the geth. They're already convinced for the most part, it's the quarians who really need to come to terms with everything.

Neither Shepard or Tali want this to end in war. So they will cooperate with Legion and help convince the quarians towards peace.

Because they've taken an isolationists perspective on dealing with organic races. I think Legion is proof that they're starting to realize that they're wrong in trying to completely isolate themselves. They're still learning, after all.
