Without Legion, all the geth will be turned to worship the Reapers. Even if they would send out other platforms to communicate with organics.
Legion's primary objective was the preservation of the true geth and acquiring contact with Shepard.
You can't ignore that, if you want to have any peace with geth, excluding total genocide.

There are two things that  pushed in this direction with  Cerberus and the Illusive  Man first my conversations with Miranda she says  that she wishes there were more  people like  Shepherd in Cerberus  not as man  Xenophobes. That comment told me two things. 

1.  Miranda is not a Xenophobe 

2. That Cerberus as  great potential for good. and a lot people needed to be cleaned out. 

For me that  fact that Illusive Man always mentions humanity, not the Alliance, human race. Humanity got me thinking. What the hell is so special about humanity  and boom it hit me. Humanity adapts, humanity grows, humanity leans and moves past  differences. Sometimes slow, sometimes fast but we always do. That is something the other Council Races lack.   Look a Shepherds crew, Turian and human, Krogan and Salarian, Geth and Quarian.

The ability to unify people around  us is what the Reapers  probably fear the most.  The Reapers for Centuries have used fear as means of the destruction.   Thats why humanity i feel is so important to TI.M  the courage to face the impossible and not blink. Its what the other races lack. or fail to see in each other.

What I want to know is why blowing up the Heretic station is the Renegade option. Brainwashing is better? Because, you know, it's sort of like indoctrination.

I think it goes as same as with the Rachni queen.

Paragon to allow them to have a second chance. Renegade just to destroy them, for the laughs.

I honestly feel sorry for them. I don't want to do either, to be truthful, but they've proven that peace is impossible, so something has to be done.

I don't see it as brainwashing. I see it more as a convertion.

That's pretty much how they became "heretics" to begin with. Or maybe Sovereign reprogrammed  some of the normal geth to serve him.

Was it ever explicitly mentioned how the Heretics came to be? Are they because of Sovereign? If that's the case, then using the virus would be more like curing them of indoctrination and I can totally see that as a Paragon action.

I actually wrote that into my ME3 fan fic. He develops an implant that acts as a secondary immune system allowing the Quarians to go suitless after a week of the operation. Though I further elaborated that they still need the implant 500 years after the fact and another two hundred years before their immune system is back to normal.

And don't tell me that's crazy. This is the same scientist who created a cure for a Collector plague that is compatible across multiple species and can be spread through the air.

I'm going with "Sovereign did it"

Legion said that the heretics are no longer sharing the same opinion about organics, but he ddn't say how it came to that.
