Indeed, it was not a fair battle for Citadel Fleet. Sovereign who had done almost nothing and a small fleet of Heretic ships. Citadel Fleet was smashed by the Geth without Sovereign involved and that was their luck, they was able to live for few minutes longer, because if Sovereign joined the battle it would be much shorter.
He was able to destroy Cruisers by one single shot of his weapons and I'm not counting his Anti-Dreadnought weapon.

Yes and no. His weaponry is the same as the
Normandy SR-2, after upgrades. However, it's rapid fire weaponry was taking apart frigates, not dreadnoughts. If said dreadnoughts are equipped with the Thanix cannons, then the fight becomes much, much more even.
More importantly, the weapons, armor, and shields the SR-2 has are items developed after the battle of the Citadel. Those upgrades alone, if applied to the Citadel fleets, would make the battles closer. Consider that in previous cycles, the reapers had the benefit of surprise. The societies they destroyed had not faced them, and had no opportunity to develop countermeasures to the Reaper tech.
Shepard guaranteed that this is not the case in ME1. Citadel Space is already more prepared than the protheans. And it took a while before the Reapers whiped out the protheans completely.
So if the Citadel fleet has the same armor and cannon as the
Normandy, the fights will last longer at the very least. Of course, Tali does give the SR-2 an advantage as the shielding system she upgraded is not available to anyone other than quarians (and possibly geth).
Overall, thanks to Shepard, the current cycle of civilization has a much better chance against the reapers than they did before the events of ME 1 & 2. Will there be heavy losses? Almost guaranteed. However, it is not hopeless.
