What nixon said. Tali doesn't mind killing Geth, but she doesn't want Geneocide. She called Xen's plan insane as a matter of fact.
Her own desires to reclaim Rannoch seem to far supercede that of destroying the geth. If her hatred for the geth actually is stronger than the goal of her race, then no way would she have ever cooperated with Legion or Shepard for that matter. She might've learned a few things on her Pilgrimage.
And just because she wants to fight someone, doesn't mean she wants to eradicate their entire race. It might just be a special group of that race that's not rubbing her the right way.
