I found Cerberus to be incompetent and idiotic.
A list of their incompetence:
1) Tried to train Rachni soldiers only to give up after realizing that they have higher than animal intelligence. Miranda's excuse was terrible. "We abandoned the Rachni as soon as we realize how smart they were." Really? You mean the fact that they nearly took over the galaxy and had f*cking ships did not prove they were smart?
2) Tried to train Thorian Creepers without really knowing what they are.
3) Turned a colony into husks(they totally did).
4) Led a squad of Marines into a Thresher Maw nest. Twice. Why? To see how they attack and to study their acid. Really? They sacrificed well trained soldiers to study what could have been done with one dead thresher maw and some lab rats. At the very least use convicts instead of trained marines!
5) Nearly doomed the galaxy long before the Reapers showed up, with Project overlord. And then suggested leaving the autistic guy (who was the cause of it, not his fault) in the torture restraints. Surely leaving him there would not cause any more problems.
6) They attacked the largest fleet in the galaxy! Just to get a little girl who had high-end biotic powers.
They are a short sighted organization who are all about short-term accomplishments and completely ignore long-term conseqences. Their methods end up causing more harm than is intended. They alienate all races through their heavily xenophobic members. And don't tell me "well the Normandy team is not xenophobic". Of course not! The Normandy team (ie. Ken and Gabby) isn't even aware of what Cerberus is. Even Miranda acknowledges the many xenophobic members of Cerberus.
They use horrific methods to achieve their goals, such as torture and horrible experiments. They don't care about what happens in the long term, as long as they get what they want now. Hell, it seems like every other week members start to go rogue due to the pressure the Illusive Man places on them. Such as Project Overlord. This is human nature. You push someone too far and all that's going to happen is disaster.
I found it complete ironic when Miranda tries to justify their sick projects by saying how many human lives could have been saved if they had just a dozen rachni soldiers. During then I was thinking, "Pff! I have an entire army of Rachni who worship me like a god." It's through my methods that I have a powerful army ready for part 3. While Cerberus relied on personal strength (which really is not that great considering their failures), I relie on creating alliances with other races. Like my Shep says in ME1, "No matter how strong you are, allies will make you stronger."
I destroyed the base. Not to spite Cerberus, but because I know only Cerberus would get to it first. I've seen how horrible they fail with advance technology. The messed up with Geth tech. They screw up with a dead Reaper. Why the hell would I give them a Reaper factory?!
Come Mass Effect 3, Cerberus will feel my wrath. I will hunt down the Illusive Man and make him answer for his crimes! For what he did to the Flotilla! For what he did to the Quarians! For what he did to Toombs! For what he has done to the galaxy! No force in heaven or hell will stop me!

but the truth is, all the characters have their faults and I think the fans of those characters accept that, but they love them anyway. They love them in their imperfection
