Engines don't run on Element Zero. Drive cores just lower or raise mass, different propulsion systems actually move the ship, including during FTL flight. Either chemical rockets, ion drives, fusion engines, or matter-antimatter reactions fill that purpose.

Deuterium would be used in fusion engines.

They do. Elevator conversation in ME1 confirmed they are rare but in existance.

The reason you can't do that in the real world is because the mass of the ship prevents it. Theoretically, if the ship was massless, regular engines would accelerate to lightspeed and beyond just fine. That's what mass effect cores do: reduce the mass of a ship to zero so it can go faster than light.
