He seems to instantly turn it back on the second I turn it off.
Apart from not doing his loyalty has anyone found a trick to prevent him from using it?
Is there anyway to stop thane using his shredder ammo?

You can't turn it off, unless with a Squad Ammo power.

If you're on the 360, you need 9 spare Squad Points. Get his Shredder Ammo up to Level 3, then hit both X and A at the same time. This will evolve the power, but also give you the points back. Simply press B, and you should be given 10 points, and the initial point will be removed as well.
If you're on the PC, I'm not sure how to do it.

This thread goes into detail on how to disable a squadmate's ammo.
It was rather frustrating holding onto Thane's squad points until I had the 9 points needed to get rid of his Shredder Ammo.

Agreed, but well worth it to get rid of shredder ammo. I preferred him to Miranda for the end-game.

i hope in me3 they turn ammo into a seperate mechanic from skills so that you can customize it as you want. simplify it from me1.

I wrote about my distaste for ammo powers once. It doesn't make sense that choosing to switch to disruptor rounds will interfere with my ability to use a tech power. It doesn't make sense that Garrus doesn't use armor-piercing rounds until he's got his issues with Sidonis worked out.
I thought it would be interesting if you had the ability to use any type of ammo you wanted, but were limited because of the type of gun you were wielding. Like some guns would allow you to use disruptor and armor-piercing rounds, but can't handle cryo. Other guns maybe can do cryo and armor-piercing. And very particular guns will handle warp ammo. Dozens of weapon combinations, which the developers seem to be quite fond of.
And no cooldown when you do switch rounds. 'Cause that's ridiculous.
