Whoever said that the children of ME3 had anything to do with game play?
All it is in this context is sub-plot... like Liara and Ashley were away, there's years of time lag where they could have already had children.
Also Cerberus could have found FemShepard already with child and developed the child either in or outside of the womb, and Shepard wouldn't have ever known. (Miranda could still be keeping this secret)
BioWare has already mentioned that the choices in love interests that you make between ME1 and ME2 will affect ME3... Liara or Ashley might comeback wanting your help to rescue their children from whatever might have happened. Or it could affect who you get in ME3 as a squad member
You might have to lose a squad member in the next game installment for a pregnancy, or not.
As for it not being possible, the race where cross-species is possible, and it's been mentioned in the game a lot is with the Asari... other inter-species re-produciton _could_ be possible, this is SCI-FI where technology is generally at the forefront any racial mix is possible. Hell nearly any racial sex is possible (aside form Human/Krogan, Geth, Salarian, and any others that we haven't already seen a mix of).
(in hindsight) It'd be crazy weird if the human/krogan mix would actually cure the genophage really.
