Akuze, for the lulz. Killed Kohaku. Who knows how many other innocent humans, haven't read the books enough to know everything.

Ok it was a badass ship. But it doesn't change the fact that they are horrible horrible bastards. No matter how charismatic TIM is.

In the novels, the DO try and destroy a quarian ship, and the experiments are horrific (at best). Same with the new novel coming out soon. It proves that T.I.M. and Cerberus are just evil bastards.
Toombs. Just Corporal Toombs.
All in all, Cerberus (even in ME 2) is shown to be a ruthless, amoral organization That is persuing a Third Reich style agenda for human dominance in the Galaxy.

Just off the top of my head..
- Dropping Thresher Maws on Alliance colonists and soldiers to see what would happen
- Experimenting on one of the survivors, traumatizing him even more
- Experimenting on, among other things, Rachni drones, Husks and Thorian Creepers
- Lured and murdered Admiral Kohaku's scout unit then murdered Kohaku himself
- Experimented on humans with Reaper technology

We could all just start listing them on our fingers if we put our heads together.
Let's see...
First there was Akuze...

Yeah, they gave us a ship to facilitate their interests. Which were Shepard, saving the galaxy. And they filled it up with all kinds of bugs and things.

Kohaku was a traitor, sure that incident may have drove him to be, but he was still a traitor nontheless.

they also created an AI, thats illegal. Thats another crime

That was something I had trouble with. ME1 made such a big deal about how illegal AI are, and yet not one person freaks out. Not even Tali, she just gives Jacob the glare of death. I think Legion had more of complaints then EDI did.
Oh there's another one: TIM wanted Legion. Thats evil in its attempt to kill cool.
