I would have to say Maken X for the Dreamcast.
That game was pretty fun but it was just so random and nonsensical I couldn't help but laugh at the utter rediculousness of it.
Basically, the premise is that you have this black carrot thing with a face that turns into a sword that "brainjacks" people and you have to stop some guy from stealing people's souls. To do so you have to defeat ****s on roller skates by slashing away at people and shooting knives through your tongue.
The game was just absolutely absurd, but nonetheless a memorable game for the Sega Dreamcast.

EarthDefenseForce 2017 for Xbox 360. Very wierd, very arcady, very fun. I recommend it. Make sure you have a friend to co-op with though, because its a lot more fun and there is no online.

The Haunting for Sega Genesis, awesome game. It was weird because it was so unlike any games I had played, and the end boss was... weird

Also Rez is different, I also played an odd vertical platformer called "Mighty Jill Off" that was strange.
The Half-Life mod's Half-Quake and Half-Quake 2 were weird. As was Acid Arena for Quake 3.

Indy games Judith and "all of our friends are dead" are kinda surreal..

Probably 'Magic Pockets' on the Acorn. As far as I remember, it centred around the PC floating around using bubble gum.
And there was also that demo I played of American Mcgee's Alice. That was pretty weird.

I cannot at all remember the name of the game, but it was something I played when I was a kid. I think it was a DOS game, though it could've been Mac, Linux, or Windows 3.1 as well, judging from the time I remember it from.
You controlled some kind of coloured egg-like characters, and it started out by having to keep from falling off the side of a giant tongue slide attached to a spaceship, after an entry animation involving nighttime, a house, a dog, and I think some kind of tunnel. It was completely bizarre through and through. The plot, presuming there in fact was one, didn't make much sense to me at the time.
Maddeningly enough I can visually remember much of it, but I can't remember a single thing that would actually help me search for it to figure what the heck it was. Eh well.
Koules (definitely a Linux game) is pretty weird as well, I guess, though not nearly as much.

There were two games that I ran across back in the day that were kinda weird.
One was a fighting game called Shaq Fu. Another was a Mario World rip-off starring Ronald McDonald and I really dont remember the name for that one.

Oh God there are a few anything kings quest for the pc then there was siren for the playstation and some interactive murder mystery my grandma bought me thinking she was doing something awesome I felt bad and really played it turned out there was a vampire killing ballreina's it was all kinds of weird with badly acted live action cutscenes.
Oh and how could I forget there were two games I had on my very first pc they kind of came loaded already one was this sort of live action doctor game where you got to preform surgery which was seirously graphic for my little eleven year old self and this interactive tour of paisley park....yup it came with music videos that were trippy all own their own never mind while winding through badly rendered 3D rooms

Maken X wasn't much weirder than other games tangentially involved in the Megaten universe. I thought it was good, for what it was, but no where near the quality of Megaten RPGs such as Persona and Devil Summoner. It was actually one of my favorite FPS games because there was no real shooting involved, it had some sort of plot, and there were multiple endings. It was a little bizarre but no more so than its RPG cousins.
Probably E.V.O.: Search for Eden
The game's premise was that Gaia, the daughter of Sol created life. You begin as a lifeform and compete with others to evolve over several millennia. Your character, which is apparently male, transforms into all sorts of strange creatures depending on the needs of the environment and how many points are available to spend. Eventually he evolves into an early form of man, defeats the main antagonist, and is granted intelligence before joining Gaia in Eden. It then turns out everything that occurred was because Martians were trying to help along Earth's evolutionary growth. Horrified at what their meddling wrought thus far, they remove the crystals which sparked the evolutionary process and leave Earth to its own devices.
The whole game was odd and by the end I wasn't sure what the developers meant for me to take away from it other than fun factor, if anything.
