Technically you're not his superior officer till Awakening. In Origins you're just a junior Warden who happens to be leading.
Technically you're not even making an oath when you join the Wardens. They want you, they get you, with or without your consent. To refuse means death - at least in Origin. But once you survived the Joining it's a whole different story.
Riordan himself tells you that you can leave the order but it won't do you any good during a Blight as the Darkspawn will be drawn to you anyway. Leaving the Wardens is obviously not uncommon and you're not punished for leaving.
So Alistair leaving is a bad choice born out of anger and not treason. He'll eventually regret his decision.

He merely suggests letting Loghain join, he could have forced the issue but he doesn't even try if YOU choose to execute Loghain.
Plus, as I said before, he himself explains to you that leaving the Wardens is possible, when you are concerned about Loghain's loyalty. If Loghain is allowed to leave after his Joining, so is Alistair.
