I think he was just an inept but well-meaning foster-father of sorts.
As to Maric, we don't necessarily know that Maric knew much about the situation. We have no idea what Eamon told Maric, or what Duncan told Maric, if anything. According to Alistair, he only visited once, and Eamon could very well have dressed him up for the occasion so that Maric suspected nothing. Even with the Chantry situation, everyone might have agreed that it was the best for Alistair since as a Templar he would never have offspring to challenge Cailan's position. Even if he were a loving father, Maric would have to realize that the security of the throne came before any fatherly instincts he might have. At least in the Chantry Alistair would be relatively safe and well-educated and not living in absolute poverty.

Well, he never expected Fiona to get pregnant, for one. And when he found out he had a child, he wanted to raise him at court - it was Fiona who nixed the plan. Was Eamon a great choice? Probably not, but I can see where Maric could think that having his brother-in-law raise the child was a good idea. It's not entirely his fault that it didn't work out so well.

Personally I've always thought he was sent to the Chantry purly for the education. If Alistair had been sent to simply squire somewhere there would of been no guarantee that the education/care he recieved would of been any better than what Eamon was doing.
That is if Alistair is Fiona's son and it all wasn't simply coincidence. Duncan would of known he'd be able to conscript Alistair if necessary later on.

I see it as a question of good intentions gone terribly awry. And depending how Alistair's story ends up in Origins, it could go very, very terribly awry, like with him getting his head cut off or turning into a drunk. You can't read the end of The Calling and say that Maric doesn't care about his sons or that he's a womanizer. Also, it is obvious to me that Eamon genuinely cares about Alistair. The clusterfark of good intentions and bad outcomes is what tragedy is made of.
