Your character would really get to the Landsmeet, after everything she's done, and suddenly be afraid to speak her mind? 
I don't necessarily see it as her being afraid to speak her mind. There are several possiblities:
1) Say you side with Bhelen. You can appeal to let Harrowmont live and he's like 'yeah, not happening.' If the same thing is happening again with Anora and she owes you her crown just as much why would she be any more likely to listen?
2) You agree to support Anora and mean it, knowing that she will support you in turn. There's no mention of killing Alistair in there at all and suddenly Anora wants him dead? If you don't speak up right away (due to shock and horror) then you miss your chance and he's dead.
3) You were given the authority to decide who is going to rule by virtue of winning the duel. If you choose Anora then your choiceis made. Why would you think that winning the duel means you get to immediately tell the new ruler that you just chose that she can't rule?
4) If you know nothing of politics why would you feel she owed you a boon? In fact, why woud she owe you at all? It was ******-for-tat. She spoke out against Loghain and you gave her the throne. I
5) f the option to say 'you owe me' didn't come up, would a non-political Warden think to say that? They may think to say something like 'no, you can't!' like Anora does when you decide to kill Loghain but no one's going to listen to something like that. In fact, you could speak your mind with an 'You can't kill Alistair! He's done nothing wrong' and she could sound all apologetic and say 'it has to be this way. Ferelden needs stability' and execute him anyway.
