Senior Warden? By what? Six month experience? Lol, that is not much time by any means to make him to the uber-Warden, who knows everything. And supposingily intended by Gaider. How should that have worked with two total newbies? Not that Alistair is experienced as a Warden by any means. Remember, in Ostagar Alistair tells you that he has encountered Darkspawn exactly once and that Duncan kept him mostly out of the line. So while he is still a greenhorn just like you, you as the player need someone who knows a bit about the Grey Warden and what it means to be one. Hence the six month "experience."
Game mechanics are your friend 
6 months is still 6 months more than the PC, and that's 6 months under Duncan himself, compared to the 1 day the PC has? I think the argument stands.
Um, it took me YEARS as a grad student to not feel like a total newb and to be even remotely comfortable operating equipment and what not by myself. Six months in a position is nothing.
Most likely, Duncan was gone for a good portion of those six months recruiting (Daveth in Denerim, Jory in Highever, and then wherever the heck you are as the PC) and even if he were there, why would Alistair get personal attention from the Commander of the Grey when he's a green recruit? I would expect him to be handed to another Warden's keeping, with occasional access to Duncan, but not unlimited.
The PC shows willingness to take over (game mechanics) and Alistair, having basically only more textbook knowledge of the Grey Wardens than you have, is willing to let you do that since he has no strong feelings about what to do. I see nothing unreasonable about that.
Had it been up to my HNF, they would have sat there staring at each other in the Korcari Wilds because she did NOT want to be a Grey Warden. I imagine Morrigan had to give them both swift kicks to the rear to get them going, and it basically wound down to "You make the decision" "No, you!".
