I've done different variations like side with werewolves, side with Zathrian (a deal is a deal) but kill him once he reveals that his second-in-command knows how to heal the infected with Swiftrunner's heart (Zevran definitely approves of this), and I've done the ending where they both let go of the curse. Just was never sure what was the ideal way. Kinda like some people feel killing Isolde is the right thing because traveling three days to Circle is needless danger to the townspeople, etc.
I'm actually coming up on the werewolves now and have no real sense in how I'm going to deal with it this time.

Sometimes I do it for the screenshots because the warden is marching up to camp all revenge-like. I don't necessarily keep that outcome. Sometimes I kill Connor first because I like the scene where everyone is waiting in a room while Isolde approaches slowly. There's a nice close-up of the warden and the room has good lights. Grrrrr. Got back to camp, asked "where do you see this going" and did NOT like unhardened Alistair's response. Way to make it sound like we have no future...bastard.
He still thanks you for not making him king if he's hardened (well, he's supposed to). Just don't, uh, ask if he's ok with Anora being Queen.
RP-wise, I would think Alistair could live with Anora being queen as long as the Blight was defeated - one of the main reasons he gives you for his being King is that Anora betrayed you once before and could easily do it again and not give you the armies, right? (That's if she betrayed you, of course). As long as Loghain's dead, I think Alistair will deal with it, and I think he does okay with not being king - he still doesn't really want to be king, after all, he's just willing to make the sacrifice and find happiness and good in it.
I think the harder is not letting him be king, when I know he'll be a good one and I hate Anora...

It's for your own good, dear. Some day, when you have children, you'll understand! Oh wait, you're a Warden. Um, some day, when the universe decides that your child is so vital to the larger scheme of things that it conspires to unite you across alternate universes with your alternate self in order to bring another alternate universe version of yourself to life, you'll understand.

I would prefer she not play games, yes. Different PCs react differently to this. You're being played by lots of people throughout the game who are willing to risk your life for their own ends, so Anora is really just another.
