Not that I've jumped aboard team Loghain in any fashion but it's something to think about regardless.
Why does it have to be teams? I admit, even I am guilty sometimes (or many times) of making it sound like two teams against each other.
On many playthroughs, I executed Loghain because with that particular PC, it made perfect sense. With others, it did not. I like Alistair as a character (but I have a very different personality). I also like Loghain as a characer (and I also have a different personality, I am more like the Illusive Man really).
About David Gaider. Seeing how he is the writer, I think he knows more aobut the character he created than we do. The game imposes limits and constraints on developpers, so they can't show everything they want. And though Gaider does not say it in an arrogant way (like George Lucas), I think what he said carries a lot of weigth and thus I do not believe that Loghain had anything to do with the Cousland massacre. Granted, that's out-game knowledge, a PC in-game cannot really know that and unfortunately cannot even ask about it.
