He is the variety of leader who would kill one innocent to save a dozen others without much remorse, but wouldn't kill an innocent for fun. I think that is how Loghain started, but the line between what was morally acceptable to preserve the masses and what wasn't all but disappeared for him.
I really hate that killing him or losing Alister are your only options. Killing someone in front of his daughter after he has submitted just feels wrong, particularly since an argument could be made that saving him would help unite the nation when it is most necessary. I understand Alistairs desire for vengeance, but I'm not so sure it is something I would want to encourage in the man I am putting on the throne.
Actually its something that I strongly encourage. Loghain committed atrocious crimes not only at Ostagar, but against Ferelden as well. By starting the civil war which in turn resulted in settlements burnt, nobles hanged, and torture and the selling of elves to happen. I dont think there is an argument that he could not united Ferelden, considering half of Ferelden didnt even accept his regency.
In turn, I let Alistair have his vengeance, but I also feel justice has been done for all of Ferelden. Loghain had to pay for crimes and he did. Executing him at the Landsmeet in front of his daughter may not of had been necessary, but it had to be done.
Executing him? Perhaps. I can see the arguments on both sides and I have had characters go both ways. Executing him in that way just give you a reputation as a vengeful brute. Such a reputation has its uses in that political climate, but I can't imagine that Alistair won't regret the way in which it happened at a later date. Justice is a good thing, vengeance is a scary path for a leader to take.

As a noble, I wouldnt not see him as a vengeful brute. I would see him as a king that enforces justice out to those who have done wrong. Alistair wont regret what he has done, he knows Loghain deserves it. It's one of those things with him I believe when it happens, he will then begin to move on. I dont see what else you would do with Loghain. Honestly, execution really is the only option with him I believe. Plus if you were to spare him I think, you would look more like an idiot to the nobles who just accepted a criminal into there order rather than having the future king enforce justice on him.

Yes, I think for Alistair, it's more about justice than vengeance all by itself. I believe that's how he refers to it throughout the game, as well. There is a difference. Lya wants vengeance, screw justice. she wants to slide her blade into his flesh and make him scream. Alistair just wants Loghain dead.
