People that are assuming that Jacob and Kaidan are similar obviously don't know either character very well.
Jacob- Changes sides when his personal preferences aren't met. Think a chaotic good kind of personality. It's why he's with Cerberus. He is also known to speak up about missions without being asked during debriefings.
Kaidan- Believes in rules and will only disobey them when it's absolutely imperative (Normandy lockdown). Will only offer his opinion when asked and will offer pertinent suggestions in debriefings but will always differ to Shepard.
Combined with the fact that their romances are like night and day, I don't see how anyone can reach the conclusion that Kaidan and Jacob are similar.
Jacob: Why he is the least popular character in ME:2. (Elephant in the room)

The advice he gives is always bad in any major decision, such as promising that Veetor will not be tortured and heading to the IFF as soon as possible with out taking anymore time for preparation's.

He just rubbed me the wrong way in everything he did after getting the Normandy, and I was not fond of him before that because of the whole Cerberus thing, but up until that point he seemed that if I was going to like someone from Cerberus he would be it. When I took Jacob and Miranda to Archangel's recruitment mission and instructed Jacob to stay and protect Garrus, Jacob objects; he doesn't want to stay. It surprised me, I didn't expect it.
However if you tell Miranda to stay and protect Garrus she does not object at all, but follows your orders. I always wondered why this was.

Yeah i don't really get why the writers decided to have Jacob give really bad advice all the time. That was kind of strange. But then again the people who don't like him seem to take delight in sending him through the ventilation shaft to is inevedible demise.

As was mentioned before Jacob really only had one openly negative reaction to a new recruit which was Thane because he's an Assassin. Some people try to say he had an attitude with Tali but that's completely unfounded.

Hmm, it makes sence. I always thought that Jacob's objection meant that he doesn't care if Garrus lives or dies, but perhaps I've been mistaken about that.
It isn't clear if an objection meant "Leaving someone with Garrus is a bad idea" or "Leaving Jacob in particular with Garrus is a bad idea".

I have heard from other threads that he has a personal issue with mercs and assassins (and therefore Thane) in particular because of the cell phone game he was in where he saved the citadel. I haven't played it so I can't say for certain but he explains it some when you bring him to Ish after getting packages for him on Omega.
