Like the title says. Are they (malachites, topazes, etc) used for anything other than selling for coin? Should I save them for any reason?
Are gemstones important, other than just selling for coin?

Apparently so. I think once you recruit a faction you give them certain items you collect to upgrade them. (Mages get runes.) I'm not sure who gets gems, but I bet it's dwarves.

EDIT: just finished dwarf storyline, and an emissary shows up in your camp. There's a big box he wants you to put gemstones in. Right now, he wants sapphires.

I know you can give them to your dwarven recruits...what that actually does for them I have no idea, maybe something happens if you max out how much they want. *shrugs*

Some correction on the dwarves:
The dwarves want all types of "middle gems". This includes Sapphire, Malachite, Topaz and Quartz. This does not include gems such as Diamond, Ruby and Emerald however, which I suppose are considered as top gems.
I'm keeping all the gems though, who knows if some other faction wants to take in low gems or top gems.
