OK, I've just spend 50,000 platinum on upgrading the medical bay so that I can heal my facial scars, but they have not healed yet. Do I need to do something else to heal them or should they just automatically heal after you have upgraded the medical bay?

you have to go the medical station (where Dr. Chakwas sits in her chair). You'll find the upgrade as an additional "regeneration unit" there, which you have to use to heal your scars
