I think you did the right thing. Letting Zaeed escape would have left a plot hole that would need to be filled, either by him coming back and killing everyone, or being found rotting in the desert. I prefer the quick and easy way out.

Well I was going to have him responsible for a crewmember death by sniping from a distance once his own supplies ran out. I was then going to have him running back to camp at the end when he sees the pickup ship arrive only to get there too late and scream 'SHEPARD!' like he does when you leave him to die on his mission
