For your second point, trhe Alliance and the council and almost everyone beleived you where dead. The only prson to make sure was liara and we already know about that.
As for them not being surprised, remember there was alot of rumors that Shepard was still alive and Ash/Kaidan found out by Anderson about the rumor. Also it's been two years and now all of a sudden the person you loved is back alive, but also working for Cerberus. Ash/Kaidan sayong "lets go" would be stupid and would not work. The point is, they will have very big parts in ME3 story.
There are also rumors that Elvis and Michael Jackson are not actually dead. Would it be surprising to most people if one of them came back from the dead? Of course.

And why would it not work? Do people hate shady organizations more than they love their partners?

That can't be the only reason, though.
If they really wanted to make Ashley/Kaidan and Liara playable squadmates but have them survive, all they needed to do was three things:
1. Have Kaidan/Ashley and Liara stay on the Normandy to help test the IFF with Joker (it is an artifact, after all)
2. Kaidan/Ashley get kidnapped because they're human, Liara gets kidnapped because she's a special Asari with eyebrows
3. Give the squadmates Dr. Chakwas-like immunity to liquefaction (they already have immunity to seeker swarms anyway...) and have them automatically escort everyone else back to the ship.
That means Dr. Chakwas, Ashley/Kaidan AND Liara are all guaranteed to survive for ME3, and they get to play significant roles in ME2 at the same time.
