Anyway it would be a good and bad plot twist if it ends turning out that the entire game was in a beacon, like in the first game. Its sheps story not the galaxies.

Udina is the good guy.
Wrex is your fathers brothers sisters uncles cousin's former roommate.
Mass Effect 3 leaves loose ends and becomes an MMO.
The Normandy gets blown up and the Reapers collect your body and rebuild you because they're fascinated with you and you escape.

Not realy, Reapers are made from a races genes. To Harbinger and the Reapers, he is giving humans enlighment because the Reapers act like they are gods.

I think Harbringer was reffering to the fact that their destruction is inevitable, and he's offering humanity acension to what the reapers believe in godhood.
Oh and this
After days of fighting the reaper fleet, with the entire galaxies army decimated and the reapers untouched Shepard realizes that there is no hope, and fades into oblivion.
Shepard is woken up by a thunderous "surprise".
Shepard: Wait what?! Shouldn't I be dead?
Saren: Don't take it personally Shepard it happened to all of us, me, Nihilus, and now you! Hey Nihilus why don't come over here and celebrate Shepard becoming a Spectre.
Nihilus: I work better alone
Saren: Geez what a hard ass.
Shepard: So none of it was real, like at all?
Saren: Nope we defeated the Reapers about 1000 years ago, they weren't very good at thinking out of the box after 50 billion years of doing the exact same thing. We just told them that we would die a lot faster if they all flew into a black hole.
Shepard: ... okay how did you pull off all my companoins, Soverign, and the collectors!
Saren: Oh that was just actors, special effect, and robots, the geth usually throw a hissy fit if we don't mention that they solely did all the convincing effects.
Shepard: All the gangs were real though right?
Saren: No, we achieved total galactic peace, centuries ago after we tricked the reapers.
Shepard: So what do spectres do?
Saren: Nothing really just hangout and get drunk and fly our space ships, it's pretty sweet.
Shepard: Damn sounds like the life. Actually sounds a little too good you know? It's like this entire world is just fake, and were figments of someone's imagination, like in a movie. Man if that were true this would be the worst ending ever! Man imagine if someone actually controlled my every action, and were waiting for an epic ending and got this!
Saren: Im going to add on to that, our reality is just a game made by a credible company called "Bioware" and the audience was expecting something awesome.
Shepard: Oh yea that sounds hilarous, how about if they make something random happen and not explain it at all, then just fade to black, and in future sequels is never mentioned again. Man that would be hila- I AM ASSUMING DIRECT CONTROL. I AM HARBRINGER.
*Fades to black*

I get what you are saying - but my fear is that somehow one of the endings is that Shepard realizes the Reapers are "right" and decides that the harvesting of sentients is necessary for the galaxy.
I know, I know, probably won't happen - but the question that started this discussion was "Worst ME3 plot twist" so that's what my nightmare would be - Shepard see's that the harvesting is necessary and allows the Reapers to win.

12. Legion is actually a spy for the Heretic Geth and you destroyed or "rewrote" the good geth.
