The Illusive Man/Cerberus somehow gains control of the Reapers.

Or

End of the game cinematic showing a dying reaper sending out a signal to other Reaper fleets watching every galaxy in the universe(makes sense, it would be stupid to let organic life develop elsewhere, what if they decide to show up and kill them? Unlike the Reapers, organic species dont chill for 50,000 years and stagnate tech-wise) thus MMO or ME4

We meet the Reapers creator...

And it's God

That wouldn't be so bad compared to my "bad twist."

They pull a Matrix and have the Reapers defeated by an Act of God.

It'd be like the Silent Hill secret ending: They all get abducted by aliens!

Wait a minute...

You get to kill all the Reaper's by outsmarting them with a paragon/renegade dialogue option.

You play chess with Harbinger, Shep wins: Reapers kill themselves. Shep loses: Reapers kill everyone.

Not really a plot twist I guess.

It turns out all the evil people in history (Naploeon, Hitler, David Cameron) were all Reapers!

All the missing bits of Sovereign have been back-engineered by the Alliance into an anti-Reaper saviour machine, and at the last minute they choose to reveal that the one thing needed to make it all work is the grafting-in of an individual to act as its overmind... a very specific individual...

Only by the narrowest of margins...

Oh, and just to add insult to injury, Shep's LI takes the bullet for him.

Now where have I seen that before...

If Harbinger wanted Shepard's body because he was connected with the Protheans, don't you think Shep's visions will play into a plot twist?

At the end of ME3, Shepard wakes up from the dream, and it turns out all of it was a dream after the Prothean beacon exploded on Eden Prime.

He must now do everything in real life EXACTLY as it was in the dream or else the Reapers will overcome us.

Thus, the explanation for subsequent playthroughs.

2. Ilusive Man is a Reaper.

3. Jack grows hair.

4. Shepard gets a volus teammate.

5. In the end Shepard wants to retire.

Feron is actually the shadow broker. The whole Redemption story was faked and took place because he wanted to get info on Cerberus interests and activities. Oh, and he wanted to hook up with your LI. Sneaky bastard.

Shepard stops the reapers by showing them love between a mother and her child.

God did it all. EDI is an angel, Ashley is a ghost, and the civilisations of the galaxy find this planet they wanted, and settle there with the rogue reapers. For some reason, they send all technological achievements into the sun. An awful ending to a great series.

Sound familiar?

Shepard needs to 'disable the fire walls' on a Reaper so EDI can upload a virus to wipe them out... Done by solving the Towers of Hanoi puzzle again. :P

That Mass Effect fields are somehow causing the dark energy build up in stars and the Reapers reap to preserve the galaxy or something.

1. The Illusive Man has a change of heart and Cerberus joins the Alliance to defeat the reapers.

2. Krogan Rebellion (I mean seriously in both games someone has almost cured them, it can't be all that difficult)

3. The Rachni save the day.

4. Grunt becomes a love interest.

5. The Reapers win.

6. Someone we thought was dead comes back.

7. The fish tank becomes a mini game.

8. All the Quarians die.

9. Shepard dies again.

10. The Reapers see the error of their ways and promise never to return to council space.

11. A level entirely populated by Scions and Harbinger.

12. It's all a Coke commercial.

13. Kahlee Sanders uses her adequate military training to once again save the day.

And someone mentioned earlier that they wouldn't want ME to become an MMO. I ask you; what's wrong with you. If I was given the opportunity to play a Quarian I'd trade my left ankle and half of my liver.
