John was a space marine for fourteen years. When he was young he watched the spaceships and he said to dad "I want to be on the ships daddy."
Dad said "No! You will BE KILL BY REAPERS"
There was a time when he believed him. Then as he got oldered he stopped. But now in the Citadel station of the Council he knew there were Reapers.
"This is Turian Councilor" the radio crackered. "You must fight the Reapers!"
So John gotted his particle beam and blew up the wall.
"HE GOING TO KILL US" said the Reapers
"YOU WILL KNOW PAIN" said Harbinger and he assumed direct control. John particlaed at him and tried to blew him up. But then the ceiling fell and they were trapped and not able to kill.
"No! I must kill the Reapers" he shouted
The radio said "No, John. You are the Reapers"
And then John was a zombie.

But I got a bit freaked out by some of the last things that Harbinger was saying to Shepard as he ran away from the Collector Station - something along the lines of "you need us" or some such thing - that really makes me worried that Bioware will do something with that whole Reapers are "good" or at least Reapers are "necessary". They are sort of the Genophage for the entire galaxy.
To be fair - this wouldn't be a "twist." Everything in the game so far is pointing to Reapers being the necessary "salvation through destruction."
Personally, I'd enjoy this, if done right.

Whoever was killed on Virmire inexplicably comes back to life, claiming to have been to the Reaper homeworld, and knows how to stop them. This character's survival is never explained in any way. In the end he/she makes some nonsensical and out of character remark about fulfilling his/her purpose and vanishes.
Shepard spends 20 hours looking for a prothean mcguffin assumed to be the key to stopping the Reapers, and once found it turns out that Shepard would have been better off just hanging around in the Council chamber with his sniper rifle aimed at the door.

Impossible, many Shepards slept with miss T'soni in ME1, and since we know all 3 of Samara's daughters are Ardat-Yakshi, it is impossible for Liare to be one of them.
Worst plot twist would be that TIM is actually an ultra-undercover Spectre, and has been guiding you on the Council's orders to hopefully end the Reaper threat. Unfortunately, TIM's pal Saren invited him over for a cup of tea one day, and he has been indoctrinated ever since. Meanwhile, the Council has gotten into a large debate over the use of "air quotes" and Shepard is left with no backup against the Reapers. As they approach, Shepard holds up his hand and the Reapers begin exploding as they approach. Then the game fades to black

2 Shepard saves the Galaxy but in doing so must (for whatever bull***t reason) wipe the collective minds of everybody in existance, aside from his/her own. Nobody remembers what Shepard has done, they forget about the Reapers, etc.
Only Shepard is left with the memories, and it ends on a sweeping overblown monologue about ''doing the right thing.'' End credits.

And now in seriousness:
There are still Protheans who can be awakened, Shepard gets a Prothean scientist squad member who is the key to defeating the Reapers.
There's another derelict Reaper with the instructions to destroy the Reaper fleet forever.
