They have powerful shields and decent armor.

According to lore kinetic barriers/shields grant protection from most mass driver weapons - which currently make up the backbone of starship weapons. The Derelict Reaper from long ago indicates that these shields could be overwhelmed, but probably not from weapons that can be built into anything smaller than a Death Star.

Which leaves extreme heat, toxines and radiation. It may be possible to contaminate the Reapers with spores from a (yet to be discovered?) space-resistant lichen that will eat their hulls away.
Or we will need to melt them with extreme heat. Perhaps fusion bombs are hot enough, otherwise we must find a way to lure them into stars.

Most likely we will be turning the Mass Relays against them. We will end up uploading EDI to Citadel Control and she will discover every Mass Relay in the galaxy is actually a fail-safe weapon (think of the Halo Rings) that can be used in the event that the Reapers turn on their masters.

However, the massive power overload causes all Mass Relays to fail after the Reapers are destroyed and the entire Galaxy is once again cut off from each other - each sector left to fend for itself/design the technology that will once again allow them to unite with each other.

Or something.

Until some smartass from in gold armor  from Terra reunites mankind and proceeds to crush everyone else.

Simple. You wait until it downloads its AI core into a humanoid form, kill it and and blast the ship once the shields drop.
