Does it only register the blue/red conversation options for the in-game count of choices, or does it count any option where points are involved? If it's the first, then I'm not seeing what all the hubub is about.
So as far as the game cares about paragon/renegade...

There are certain point requirements for decisions in the game, if I'm understanding you correctly.
Enduring Morinth's charms and preserving the loyalty of both Jack and Miranda in their confrontation are among them.

Yeah, it opens up the charm and intimidate chat options which you need to keep Miranda/Jack and Tali/Legion loyal when they bust up. It's also important for Tali's loyality mission to stop get getting exiled, and for Zaeed's mission if you decide to save the workers and let Vido go.

Unless I've completely misunderstood what some have suggested (which is *quite* likely), secondary to your overall blue/red count, there is one of the "alignment points" accumulated during your current/last mission (like the resettable trip-meter to your car's odometer), so even with a high paragon or renegade total "score", you may sometimes find options ghosted, because you haven't been consistent recently. I.e: the way you've been leaning, with regards to the theme of the current mission, affects your options near its end - probably to allow topical alignment differences.

Trust me, I know how the scores work, but Bioware says theres a hidden score that counts your paragon/renegade choices overall so that your visible score by itself doesn't decide anything. I was wondering if anyone know what exactly this hidden score counted, whether it was every conversation option or just blue/red highlighted ones.

The game always tells you when you get paragon and renegade points, there's nothing hidden there. The "hidden" issue is that what actually counts for unlocking the dialogue options is the number of paragon/renegade points you have calculated against the ones you COULD have based on what encounters you've gone through. You can't see that anywhere. And it kind of leaves the question of what the blue and red meters on your squad screen mean. But you're always alerted when you gain points.
