Hmm, of all of the twists, I am going to say one of my favorites is the end of Metal Gear Solid 3 Snake Eater, where you find out the truth of the story, and ultimately the role the Boss has been playing and must continue to play. It is beautiful and extremely patriotic. ++ for Mr. Kojima.

This, Metal Gear Solid 3 had a brilliant story that was very well done, I especially like how it comes back to the question Snake asks the Boss at the start of the game about how to think like a soldier.

all game you on the mission to knock a crap out of new breed of mutants. And all the game they just make you wish to kill them more and more. In the last fight you just don't see any other option as to whipe them out. But then they try to explain their actions (interupted by many things). But if you try to remember what they say then combine all into one, then think of what they did in the game based on what they said in the ending then you understand that you are an idiot, but its too late and a nuke is on the way so you have to replay game again to get a good ending

Snatcher for Sega Cd. Going back a ways, but Hideo Kojima games always have the best plot twists. Seriously, a futuristic cyber punk adventure with ties to the freaking Cold War!? Awesome.
