I am doing the mission where your squad members think cerburus betrayed you but I said do not jump to conclusions and I have no one loyal is that bad? or will I still get time to make everyone loyal after that mission I am a bit worried since when I seem to play and enjoy the game it seems to just jump straight into the main missions but I don't wont it to since I haven't gotten around to making everyone loyal yet.

Just do them before you go through the Omega 4 relay and you will be fine.

When does your crew members get captured though? That is what I am worried about.

Do every thing you want to do before you get the Reaper IFF (except Legions loyalty do it right after) Do it that way and you will be fine.

Actually you get enough time for 2 more missions I believe. So you can keep 1 mission on your list, say Tali's loyalty if you want to bring Legion along for the unique encounter.

I have always done all loyalty missions before the Reaper IFF so that I could go directly after the crew. I have never activated Legion. I have read countless times that if you do anything other than Legion's loyalty mission that your crew begins to melt.

That's not true. Once you get the IFF, you have time to do at least one mission regardless of what it is (loyalty, another recruitment, N7). People choose to make that mission Legion's loyalty mission because they've done all the other loyalty missions before getting the IFF.

I've heard you have time to do two missions, but haven't tested that theory myself.

Also heard that it's possible to save only half the crew. I'm not sure what the trigger on that might be.

Yes, this happened on my first playthrough.  I *believe* that can happen if you do all of your the side quests [assignments] after the crew is abducted.

Go straight after your crew, get everyone back.

Go do 1-2 missions and then get crew, get 1/2 back.

Go do a bunch of missions, get the Dr. back.
