Overall, it is kinda silly that she chose that area; both Shepard and her have their own private rooms with no-doubt comfortable space-memory foam beds, which would be more ideal for an intimate moment. Unless she was simply more interesting in "having sex" than "making love", then a public area like the engine room would simply be more erotic.
I personally think the most likely reason is that she wanted to send a message to the rest of the crew--specifically the other LIs--that Shepard and her were together.

I don't think that's the reason myself, it's just a theory I heard that's somewhat plausible.
Also, I think she'd be more concerned about TIM finding out than Mordin or Jacob.
