Ya know... assuming we don't all die or anything by the Reapers/Collectors beforehand

My Shepard is going solo. No Alliance, Council, or Cerberus. Jus her and her crew on board the Normandy.

Hmm, I can't see Shep going back to the Alliance. He might be used too much to the freedom he had (well, relative freedom) as a Spectre and after that from TIM. The Alliance would never be able to give him that freedom - letting him choose alien squadmates and all.
Staying a Spectre is interesting, but not if the Council can just revoke everything & ground you whenever they feel like it/don't believe you/ate too much cake.
Besides all that, what would Shep want after facing such a menace like the Reapers combined? Could he go back to hunting mercenaries? Maybe he needs a long vacation with his LI & then some new job for him should be created.
Maybe Sheriff of the Galaxy, not answerable to anyone?

My Shepard would continue to serve as a Spectre if it was requested by the council. If not, he'd go retire somewhere nice.

I would like my Shepard to continue to be a spectre and fight on behalf of galactic authority (the council) unless they try to stop Shepard and her crew from protecting the Galaxy.

well if it is an option all my Shepards will try to go solo...somwhere in a galaxy far away...or something like that...anyway...not the Alliance...too normal...not the Council..or they will dismiss all ideas...not Cerberus cause they will either be destroyed or under control by someone loyal to Shep

I'd probably stick with being a Spectre, unless the council really are being as naive as they put out to be in ME2. If they are, I'll probably go solo, protecting the galaxy with just my crew at my side, if possible.

But you're pretty much going to be the most important and popular person in the galaxy after destroying the reapers, even more so if he did it by uniting all species in the effort. Of course eventually, he would have to invent a new enemy, just to keep control of all these different species. Perhaps a war with the Terminus systems?

I would say one of each choice given so far.
Alliance, Make own Merc Company, Spectre, Cerberus, etc...
Plus you figure it would depend on the choices you made in all 3 games.
Nobody should give Shepard flak about anything after saving all known life!

I'm betting the Story will go with Shepard starting his own commando squad built up from all the Alliances he made in the past games (Who knows maybe Kerrihe <spelling> would join up along with an Urdnot infantry some Asari Commandos, Hackett may send some Corsairs to show unofficial support)

Not officially untill the reaper threat is dealt with but I wouldn't mind doing freelance work for them till then.

Considering how they appear to have actively worked on splitting the crew and gone along with the whole 'Oh yeah, Shepard, that bonkers human-shame they died, but hey, nutter.' thing they apparently went along with... well. Shepard signed up to be loyal until death. My shepard died, they're not loyal anymore. They don't hate the alliance; if Hackette or Anderson ask a favour, they'd probably do it-but they certainly aren't going to come running when the alliance snaps it's fingers.

My main Shepard will stay a Spectre if it's possible. Possibly a councilor one day after Anderson passes away, but after the Reapers are gone, it's back to Council spec. ops to help keep the safety he created together
