Who/What Should Be the Epic Villain of ME3?

It doesn't have to be something that already exists. You can totally make it up from your imagination. If you want, you can even give a brief scene with your antagonist in action.
--For me, I thought that a throw back to Saren would be pretty cool, only instead of a modded Turian it can be a modded Human.
He'd be known only as "Prophet", a mysterious villain clothed in white silk robes and dawning biotic abilities drenched in "Dark Energy" (whatever the f@ck that is. I think it's like the polar opposite of Mass Effect energy). His deal would be that he wants to build a vast multi-species cult (and is) to worship the coming Reapers, making people give themselves wholly unto the dark mechanical gods and securing his masters' victory over the galaxy.
Oh, and I imagine Liam O'Brian voicing him, because that dude rocks.

I honestly think Grayson is just a precursor to Shepard getting similiar implants.
Grayson is a nobody in the Galaxy.
A Reaper-Shepard could have influence the Reapers would want to manipulate.

The game wasn't exactly subtle about how TIM is a murderous supremacist nutjob who likes to pretend he's a misunderstood loyalist.
Still an awesome character, but the "gray" thing was just Miranda having no clue, lol.

How is being a nobody a matter of importance?? Ashley / Kaidan would have been considered nobodies but depending on your actions in the first game their sacrifice on Vimire has them getting all sorts of awards. I dont see how being a nobody matters. Everybody has to start somewhere. The fact that you dont know his name just means he's doing his job as a Cerberus Op and frankly after the end of the book, the Alliance knows who he is very well.

The first part of your argument makes no sense as obviously the Reapers care less about the crew of the Normandy except in so far as they deal with Shepard. (Liara being an example). Also, all of the characters you mentioned only became notable BECAUSE of Shepard. He/she is the star which all other planets orbit around.
Saren was a powerful SPECTRE with influence and access to technology, resources, and people. Shepard was obviously wanted by the Reapers for a greater cause than being turned into goo. The Shadow Broker is the most powerful information Broker in the Galaxy...its easier to use people with position and authority.
Grayson will probably show the effects of the Reapers power, but I doubt they are going to make him the main villain in the last game. He may get an appearance, but unless they turn him into some Jon Irenicus like figure, I can't yet foresee him as a compelling villain. Of course, the latest book may change that, but we shall see.

Grayson is a Ex-Cerberus Agent with access to a ton of organization information. If TIM is dumb enough to put personal vengence above common sense and start trying to splice Reaper tech into Paul he's basically giving the Reapers a personal spy camera into whatever Cerberus base they are trying to experiment with him in. Nevermind what side effects long term use of red sand can give in terms of biotic power.
Obviously its speculation before the book. As the books served to introduce TIM before the ME2 game and we see how well he's be accepted, I'd like to hold out for better results for Paul as well.
As for Shepard again getting reaper tech implated into him.Sorry personal opinion. I think its a lame idea. He's already part cybernetic and raised from the dead. I dont want him turning into some Half - Cyborg Reaper Construct. I dont feel he should have to become the very thing he's trying to defeat in order to fight it.
