Does anyone know if it's possible to replay the game without the bonuses from the Long Service achievement? Or maybe if it's possible to delete the achievement?

You can try going to your Documents\\Bioware\\Mass Effect 2\\BIOGame\\Profile directory and backup the Player1.prf under a different name and see if that allows you to accomplish what you want without breaking anything else.
