Fav overall would be Mordin. The character exploration during his loyalty mission was fantastic (props to the animators for the subtle expressions on an alien face)

ME1 favorite character, Wrex.  Neat personality, provides insight into perhaps the most impressively interesting and complex species in the series, and has the best depth and highest quality writing put into his character.

ME2 favorite character, Mordin.  Although his species doesn't have the fascinating culture and contradictions of the Krogans and thus he doesn't have as much to offer on that regard (although he does sort of further develop our understanding of the Krogans, so we still get something interesting out of him in regards to the ME universe in general), Mordin's character depth is terrific and leaps and bounds above the rest of the cast (despite said cast being well-crafted in general).  Quirky but dignified, scientific but spiritual, logical but emotional, Mordin's a Renaissance man of thought and has compelling dilemmas and wisdom.

Bonus: Romance favorite character, Tali.  I like Liara's just fine, Thane's has a really great moment, and Garrus's romance surprises me with a strong level of emotion that presents itself subtly enough that its emergence surprises the gamer but makes sense, Tali's love story with Shepard makes me feel warm and fuzzy inside.  Long-term respect, admiration, understanding, and friendship culminating in a love where sexual companionship is the unimportant side-note to the mental and spiritual connection they share--though they'll fight hard not to lose out on that physical side, too.  It's sweet, lovely, and admirable, and Tali herself is so sweet and lovable that she helps really sell the whole thing.
