Threatening him with treason is silly. What do they expect to be the result of zero accountability? They must have seen a situation like this coming.
The whole point of Spectres is that they undergo a rigorous screening process before even being considered as a potential candidate so that they can be trusted with this extreme power. To suddenly go back on all of Shepard's history and question his judgement is silly. He's a Spectre. He should answer to no one but is courteous enough to inform the Council of his doings.

Except Shepard does have to answer to someone. The Council. If they don't like what Shepard is doing then they have the right to revoke the power they gave to him/her
