While doing the Virmire mission, listen to the radio chatter. Often you'll hear hints that they need help with something. If you look around, there should be three specific areas where you can help, and when you get to the building and hack security, be aware that one choice helps him, and the other makes it worse for him.

Thinking about it I probably missed some of those "along the way" things. I remember hacking, destroying an antena of sorts and I did take the geth guards on instead of sending them towards the captain.
Just one more question, I had Kaiden with the salarian group and Ashley had to set the bomb up. Then I came back to Ashely and left Kaiden group to fight alone. That choice has nothing to do with the captain, right?

Yeah that might be the case, not sure really. Did some checking on wiki but sadly didn't find anything useful.

I don't believe so. On my playthroughs Kaiden usually ends up with the STG team, and I never save him. Yet, Kirahe and some of his squad survive the ordeal.
Everything trickfred mentioned in his post would help in having the STG team survive the mission.

And in answer to your question:
If you don't go back to the bomb site, then Kirrahe will be at the opposite end of the area where Saren makes his landing and will assist Shepard's squad in attacking the rogue Spectre. He will be standing near the squadmate Shepard chooses to accompany him (Ashley or Kaidan, doesn't matter). He can be hard to notice since the area is long (like the bomb site) and Saren in relatively easy to put down from right where you standing when you walk into the area, but yes, Kirrahe is there.
However, even if you return to the bomb site and you don't go to this area, Kirrahe will still survive, as long as you did the appropriate side missions. I think is is either suggested or assumed he finds a way to sneak out during the fiasco and gets picked up by Normandy before the bomb goes off.
So, only doing the side mission matters; your choices about going to help the distraction team or returning to the bomb site don't pertain to Kirrahe's fate.

EDIT: I HIGHLY recommend that you save right after you regain control of Shepard for the battle to the bomb site with Kirrahe, so you don't have to reload all of Virmire when -- if -- the captain dies. Note that whoever you sent to assit Kirrahe will keep you posted on everything; so if the captain dies, they will let you know right away, allowing you to reload your save and try again. For some reason, Kirrahe does have a high chance of dying, even you if you assit him. But if you do things right, you'll manage to save him and his team. Good luck!

1. Hack the com control panel
2. Shoot the satellite uplink tower.
3. Take out the geth drones.
4. Just turn off the alarms. Don't reroute the geth.
It's not timed. It doesn't matter if you go to the AD tower or the bomb. Follow those steps and you'll save Kirrahe every time. Use your map to spot the objectives and don't leave any.

Sounds like you forgot to take out the geth fliers. I remember forgetting that on my first playthrough. Oops.
And yeah, the Ashley/Kaidan choice doesn't affect Kirrahe, just have to blow up the satellite array, route the guards to you, do the hacking thing (I think), and blow up the fuel depot.
