The idea ME3 will consist mainly of recruiting the various species to fight the Reapers has been kicked around a lot. Evidence has surfaced in the games that the Reapers have been manipulating events in the galaxy in order to weaken organic civilization before they arrive (I am referring to the Rachni Queen’s assertion). If this theory holds, Shepard is probably going to have to fight indoctrinated leaders in the assorted alien governments while trying to convince them to join him in his fight. This is my sense of how it will work on a case by case basis:

Council: Omni-human or multi-species, I think Shepard will be able to make peace with the Council relatively early. If you are a Paragon, alien council members will assist Shepard in recruiting their species. They will give him advice on the fine points of their politics, and possibly escort him to their homeworlds. An all human council will be good for persuading the Alliance to join Shepard and bad for persuading the aliens.  The Renegade choice will be to go above the Council’s head, technically not invalid because the Council is not a central government so much as a interstate forum, like the United Nations on Earth.

Alliance: If you sacrificed human lives to save the mutli-species Council, the Alliance will be too busy recuperating from their losses to want to fight the Reapers. They didn’t even want to fight the Collectors, so Shepard will have a hard fight ahead of him. If not, they will be stronger and more proactive. In either case, Terra Firma agents will be Shepard’s most probable enemies, because they won’t want to enter into a multi-species coalition against the Reapers. Aside from Ambassador Anderson/Udina, Admiral Hackett is a potential ally, depending on how many of his side quests you did in ME1. The general human population will probably be on Shepard’s side if he did well on his interviews in ME1 –> ME2, which will compel the Alliance to take him seriously. No matter what, I think the Alliance joining Shepard will be obligatory. If you did side missions in ME1 --> ME2 that empower the Alliance, then they will be stronger allies against the Reapers.

Turian Hierarchy: If the multi-species Council dies, news reports in ME2 indicate the Turians are angry and are building an inordinate number of dreadnaughts. Due to their bad history with humanity (First Contact War) and alarm over the growth of Alliance power, they will be susceptible to Indoctrination and may try to attack humanity, probably before the Reapers arrive. Shepard will be able to convince them not to do that, but I doubt they will join him against the Reapers. If the multi-species Council is still alive, then the Hierarchy can be recruited into Shepard’s army. In either case, Shepard’s enemy here will be indoctrinated/bigoted Turian autocrats who want to go to war against the Alliance. General Septimus is a potential ally if you helped him in ME1, and the Turian Councilor will probably help a Paragon Shepard.

Note: As clients of the Hierarchy, the Volus are treaty bound to aid the Turians.

Asari Republics: The Asari are more temperate than the Turians and can probably be persuaded to fight alongside Shepard even if the mutli-species Council dies. They will recognize the importance of unity. However, because so much of their fleet was vested at the Citadel, including the Destiny Ascension, they will be much less help. If the multi-species Council lives, they will still have a powerful fleet. In either case, Shepard’s enemies will be indoctrinated or misguided Matriarchs. Aside from the Asari Councilor (if she is still alive), potential allies include a living loyal Samara (vouches for Shepard as a Justicar), the Consort (she is a powerful Asari), the two Asari stranded on the Citadel (you can give them fake IDs), and the Asari Matriarch bartender on Illium. 

Salarians: Basically the same situation as with the Asari. They weren’t as vested in the Citadel, but their military is the weakest of the Council races. Nonetheless, the Salarian Special Tasks Group may be useful. You’ll have to fight Indoctrinated Salarian-leaders. A potential ally is a loyal Mordin. Captain Kirrahe will also probably be of assistance if you saved him on Virmire. Salarian Councilor will probably help if he is alive.

Krogan: The Reapers will want to exploit the Krogans’ hopelessness and rage to provoke them to go to war against other species. You’ll have to fight against aggressive clan chieftains. Council politics don’t really matter to them, so a mutli-species council or a human-dominated Council is the same to them. Like the Turians, you should be able to subdue them. However, they won’t help you unless you saved Wrex or give them the genophage cure.

Quarians/Geth: The most complicated situation. Maybe I’ll try later. They don't care about the Council either though.

Terminus Systems gangs: May have to settle a civil war in Omega, between Aria, Patriarch, and a third party. The victor will probably assist you against the Reapers. They probably don't care about the Council.
 
So basically: 

Multi-species council: Weaker Alliance, but if you play your cards right, you get Turians and stronger Asari. 

Human Council: Stronger Alliance, no Turians, weaker Asari. 

Collector Base: Makes humans stronger if you keep it. I'm not sure if Cerberus will work through the Alliance on that or use it themselves. 

Salarians: Pretty staple. Easier to convince if you save the multi-species council, but their military strength isn't affected and they will still aid a pro-human Shepard.
